The 32-year-old has been national champion at 800m four times and 1,500m three times.
But, after her exertions in achieving her career highlight to date at the longer distance in Rome earlier this month, she has decided to sit it out ahead of the Olympics.
Mageean said: “After careful consideration and consultation with my coaches and support team, I have decided to withdraw from the upcoming national athletics championships.
“This decision was not made lightly, but it is crucial to prioritize my recovery at this time.
“Following the European Championships, where I experienced the brilliant high of winning gold, I have been dealing with fatigue and have not recovered fully.
“At this time, I need to focus on getting back to full health to ensure I can put in the hard training sessions necessary to compete with the best in the world.
“I want to thank Athletics Ireland, all the fans, and sponsors for their understanding and continued encouragement.
“I look forward to being back on track soon, with my sights set on representing our nation with pride in Paris.
“I am sorry to miss one of the highlight competitions of the Irish Athletics calendar. Thank you for your support and patience.”
But other European medalists will be in action in Santry with Rhasidat Adeleke down to compete, along with fellow relay stars Thomas Barr, Christopher O’Donnell, Sharlene Mawdsley, Sophie Becker, Phil Healy and Lauren Cadden.
Some are still chasing individual Olympic qualification.
Action gets underway at 10am on Saturday and 11am on Sunday.
Two-day tickets are €17 with one-day tickets costing €11. Under-16s go free.
